Thanks for your compliments about the site!

It sounds like you are not using Xcalibur (i.e., the Finnigan Windows NT data system) at all, right?  If not, you would not have Qual Browser or the SEQUEST browser.  However, if you paid for a SEQUEST license from Finnigan, you should be able to get copies of both, I would think.

You can run SEQUEST from Qual Browser, which is Finnigan's program for displaying chromatograms and spectra.  SEQUEST output results are displayed in a web browser.  The SEQUEST browser puts a web front end on the whole process of setting up and running SEQUEST in addition to displaying results.  The SEQUEST browser consists of a bunch of perl and java modules that allow you to do everything related to running SEQUEST from a web browser. You use the SEQUEST browser to create the DTA's, set up the searches,  launch the searches, and display the results. The SEQUEST browser makes it easier to manage directories of results vs. running from Qual Browser.  Plus, since you can do everything related to running SEQUEST from a web browser, you can access your results and perform searches remotely.  There are a lot of other utilities in there as well.  The SEQUEST browser is setup on a PC which is running the O'Reilly Website software and ActiveState Perl 5. I'm guessing you would not want to throw away your SGI cluster for a PC. So, in your case, you might just want to use the SEQUEST browser to manage the SEQUEST output.  That should be possible, since the SEQUEST browser simply deals with DTA's and OUT files like regular SEQUEST does.  I would not imagine SEQUEST browser would care if the DTA's and OUT files came from a PC or a UNIX machine.
