Martina,
It sounds like the version of Perl that you loaded was the one from the WebSite software. I would advise installing Perl from the SEQUEST installation CD. The reason is that you may not be getting all of the modules that you need from the WebSite installation of Perl. I am assuming that you are running Bioworks 2.0/Xcalibur 1.2 right?
