Bioworks/Xcali 1.1 should work fine, but that explains why your Perl installation is located in another directory. It sounds like something did not get installed properly. SEQUEST/Bioworks installations are kind of "fragile". You have to install everything by the book, otherwise you get these kinds of problems.
